We are trying to accomplish a task of querying a separate database (mysql) and display results in Commander. We want to write a custom plugin for this and were wondering if there are any base plugins we can use to get started.

I would look first in the SDK documentation.
If your plugin does not need a fancy specific UI requiring GWT, I would look for the Unplug plugin on GitHub. GitHub has also several examples of Dashboards which could be useful if you need to write some GWT
Finally, you can simply convert a simple project into a plugin if you can simply write your connection to the DB with simple commands in a series of steps

For implementing the queries, Commander has a MySQL plugin available that integrates with the mysql command line tool.
